The guide keeps telling me to chose a PVE or PVP thing for the dailies but I need to do the scenarios first and it is not directing me to do them at all. Worried if I do them then the guide won't give me the new dailies at all either.

Are you using the latest guide version? I know the scenario is in there. You might also want to try resetting the guides by going to your WoW/WTF/Account/<accountname>/SavedVariables folder and deleting the Zygor files in there.My Flight Path Follies guide
